How long should quarantine last?

Commonly two to four weeks, long enough for most problems to show. Observation alone catches a great deal; medicating prophylactically is debated and depends on the disease risk you are managing.

Will medication harm my filter?

Many antibacterials do, because the biological filter is bacteria. That is a central reason to medicate in a separate tank with a sponge filter you can afford to re-cycle.

Do I need to run it constantly?

No. Keep the tank and equipment stored, and run a spare sponge filter in the display so it is colonised and ready. That way the quarantine tank is cycled the day you need it.
